KDE custom build - mkinitcpio.conf problem

So I just built a customised KDE image, with a slightly altered package selection.
It boots fine into live mode, but when installing via command-line setup, it tries to copy an incomplete mkinitcpio.conf, which is missing all hooks except plymouth. This leads to an unbootable system. I have to insert the hooks manually.
I use iso-profiles from git, and make my changes in a separate working branch. I didn't touch any of the overlay files.

It this known or expected behaviour or am I doing something wrong?
